Set to take a year to complete, work will begin later this month.
In other areas of the grounds the city will benefit from 444 new homes, built by Lowry Homes, while a further area of the old football ground is set to become a health centre.
Willmott Dixon's deputy managing director in Manchester, Anthony Dillon, said: "The Willmott Dixon team are really pleased they can play a lead role in making sure the site continues to be an important part of the community by giving local young people an excellent place to learn and develop.
"This new school is a fitting legacy to a site that will always be held with so much affection by many people in Manchester and beyond."
Willmott Dixon already has a partnership with Manchester City Council, and the company was selected for the job through its existing relationship.
